The roots of Universitas Indonesia (UI) dated back to 1851. At that time, the colonial government of Dutch East Indies decided to established a school to train medical assistants. Such a training lasted for two years, and the graduates were certified to give simple and basic medical treatments. The degree conferred was Javanese Doctor as the graduates were certified only to open their practice in Dutch East Indies, especially Java. The program became more comprehensive, and by 1864 it was expanded to three years. By 1875, the program of study had reached 7 years length and the graduates were entitled to the degree Medical Doctor. The next step happened in 1898 when the Dutch East Indies government established a completely new school to train medical doctor, named STOVIA (School tot Opleiding von Inlandsche Artsen). The prerequisite to enter STOVIA was roughly the equivalent of a junior high school diploma, but the school's education took 9 years, so it was a mix between high school and university education. Many STOVIA graduates later played important roles in Indonesia's national movement toward independence, as well in developing medical education in Indonesia.
In 1924, the colonial government again decided to open a new tertiary-level educational facility, to train civilian officers and servants, the RHS (Rechts Hogeschool). The RHS would later evolve into Faculty of Law. In 1927, STOVIA's status was changed to become a full tertiary-level institution and renamed as GHS (Geneeskundige Hogeschool). The GHS occupied the same main building and use the same teaching hospital as the current Faculty of Medicine. Many GHS alumni would later play roles in establishing the Indonesia University of Indonesia.
After the independence of Indonesia, the Indonesian Institute for Higher Education (BPTRI) was established in Jakarta consisting of three faculties, namely Medicine and Pharmacy, Letters and Law. The institute produced its first 90 graduate students as medical doctors in the same year. When the Dutch colonial army occupied Jakarta in late 1945, the BPTRI moved to Klaten, Surakarta, Yogyakarta, Surabaya and Malang. In 1946, the Dutch colonial government established a Nood Universiteit or Emergency University at Jakarta. In 1947, the name was changed into Universiteit van Indonesie (UVI) or the University of Indonesia. Following the Indonesian National Revolution, the government established a state university in Jakarta in February 1950. The name was Universiteit Indonesia, comprising of BPTRI units and the former UvI, which was later changed into Universitas Indonesia (UI).
By 1950, UI was a multi campus university, with faculties in Jakarta (Medicine, Law, and Letters), Bogor (Agronomy and Veterinary Medicine), Bandung (Engineering, Mathematics and Natural Sciences), Surabaya (Medicine and Dentistry), and Makassar (Economics). The Surabaya campus became Universitas Airlangga in 1954, and in the following year, the Makassar campus became Universitas Hasanuddin. In 1959, the Bandung campus became Institut Teknologi Bandung. The School for Physical Education, which was also located in Bandung, became part of Universitas Padjadjaran in 1960. In 1964, the Bogor campus became Institut Pertanian Bogor and the Faculty of Education in Jakarta became Universitas Negeri Jakarta. By 1965, UI consisted of three campuses, all in Jakarta, namely the Salemba Campus (Medicine, Dentistry, Economics, Engineering, Science and the Graduate School), the Rawamangun Campus (Letters, Law, Social Science and Psychology) and the Pegangsaan Campus (Public Health and parts of Medicine)
In 1987, several faculties from Salemba Campus and Rawamangun campus moved to a newly built campus in the outskirt of Jakarta. The campus in the south of Jakarta is known as the Depok Campus, since it is situated in the city of Depok.

The Faculty of Dentistry, Universitas Indonesia (FKGUI) began its path in 1961. The initiative to have a faculty of dentistry was brought up by the late Prof. Dr. Ouw Eng Liang and his colleagues from The Oral and Dental Health department, Faculty of Medicine Universitas Indonesia (FKUI) who in the year 1959 proposed a detailed plan for the establishment of the Faculty of Dentistry in UI. The plan was also supported by Dr. Sudjono Djuned Pusponegoro, who was UI’s rector at that time and Prof. Dr. M. Soekardjo, dean’s of FKUI. The proposal was responded by A Decree stipulated by The Ministry of Education, Teaching and Culture numbered 108049 dated 21 December 1960 regarding the establishment of Faculty of Dentistry in UI. The first Law School in Indonesia was established by the Dutch-Indies government in 1909 under the name of Rechtsschool. The school was established in Batavia to meet the demand of P.A. Achmad Djajadiningrat, the head of Serang regency, for law staff who will be placed in the regency’s court of law. On 18 May 1928, the School of Law was officially closed and it was replaced by the Rechtshogeschool. During the Japanese Occupation (1942-1945) the Rechtshogeschool was closed and was reopened in 1946 under the name of Faculteit der Rechtsgeleerdheid en Sociale Wetenschappen as a part of the Nood-Universiteit van Indonesië which was opened on 21 January 1946. This higher education institution was established by the NICA (Netherlands' Indies Civil Administration).
With the recognition of Indonesian sovereignty on 27 December 1949, an emergency law dated 30 January 1950 was decreed giving the Minister of Education, Learning and Culture the authority to take the necessary steps to ensure the continuation of higher education in Indonesia. On 2 February 1950 a new education entity was born, The Universiteit Indonesia which later was renamed The University of Indonesia. This university was a merger between the Universiteit van Indonesië and the Higher Education Council of The Republic of Indonesia. The history of the UI’s Faculty of Engineering (FT UI) began with the offer made by several young engineers belonging to The Union of Indonesian Engineer (Persatuan Insinyur Indonesia or PII), to the Indonesian first president Bung Karno to repair the damages in Jakarta’s main street. After finishing the task of repairing Jakarta’s street, these young engineers with steel spirits in their heart felt that there were more things to be done. But what? From there emerged a bright idea why don’t we build a faculty of engineering right here in Jakarta, so people don’t have to go far away to Bandung to study engineering. When Dr. Syaref Thayeb became the Minister for Higher Education and Sciences (PTIP), he issued a decree number 76 dated 17 July 1964 regarding the establishment of a Faculty of Engineering. Hence, under the University of Indonesia, without any ceremony, the youngest faculty, The Faculty of Engineering (FT UI), was born.

The effort to establish the Faculty of Humanities (previously named Faculty of Letters) in Indonesia began in 1920s. At that time, both Netherlands’s scholars and Indonesia’s nationalists aspired to create it despite their differences in objectives. The scholars intended to conduct research and to study the Indonesian culture more scientifically, in order to achieve more successful colonial politic.
In 1942, Japan, which was involved in the Second World War, invaded and reigned over Indonesia. Every educational activity was stopped, including the newly-opened Faculteit der Letteren en Wijsbegeerte. The Japanese colonial government established their own educational institutions including for higher education level. Faculty of Humanities, however, was an exception.
After the Independence proclamation in 1945, the government of Republic of Indonesia established the Republic of Indonesia University Bureau (BPRTI) in Jakarta. Meanwhile in 1946, the Netherlands were trying to reign over Indonesia again and opened a temporary university, Nooduniversiteit on January 21, 1946. When the NICA (Netherlands Indies Civil Administration) occupied Jakarta, the BPTRI moved to Yogyakarta. There, the BPTRI was transformed into Universitit Gadjah Mada (became the Gadjah Mada University in 1954). On March 21, 1947, the Nooduniversiteit changed its name to Universiteit van Indonesie, with faculties spread in Jakarta, Bogor, Surabaya and Makasar.
On February 2, 1950, the Universiteit van Indonesie was taken over by the BPTRI and renamed as Universitet Indonesia and later became the University of Indonesia, which included the Faculteit der Letteren en Wijsbegeerte that had renamed into Fakultet Sastra dan Filsafat.
Literature was indeed taught in the faculty, but it is just a small part of the curriculum. On that basis, the name Faculty of Letters was no longer sufficient to represent other fields of study managed by FSUI, such as history, philosophy, archeology, library sciences, and linguistics. Therefore, in 2002, the Faculty of Letters was changed to the Faculty of Humanities (FIB).

The Faculty of Nursing started with the establishment of The Nursing Science Program as a part of UI Faculty of Medicine. PSIK started in August 1985 by opening two undergraduate programs:The A Program, which accepts high school graduates, and the B Program, which accepts those with a three-year college degree (D3) in Nursing (AkPer) .
To widen the opportunity for working-nurses to attend the program, during the 1995 academic year a B Extension Program was launch. The classes for this program were conducted in the evening to accommodate the working-nurses. of the period of study for the A Program is 9 semesters, while the B program is 5 semesters. Graduates from both programs will receive an S.Kp degree and will be equipped with the skills of a professional nurse. In line with The Minister of Education and Culture decree number 0332/ O/ 1995 on November 15, 1995, the Nursing Science Program Study (PSIK) was officially renamed as The Faculty of Nursing Sciences (FIK UI).

The Postgraduate programe had actually started even before the Faculty of Postgraduates was officially launched in 1982. 1950 was the first year UI produced academicians with doctorate degree. At that time the Faculty of Law and the Faculty of Medicine each produced two doctors, while the Faculty of Letters produced one. The doctorate education at that time was carried out in the form of independent work. However, with the increased number of participants that method was no longer applicable. Hence, in 1987, the government issued the P&K Minister Decree No. 0207/M/1987 that required gradual changes of the Doctorate Program into a Structured Program.
